Not by default since then people will be scared to negrep their friends, but maybe it could be optional? The current system allows people to impersonate others and leave insulting comments 'under their name' and so on.

Not really. Maybe an admin should be able to see who has posted it. You don't see who has reported one of your posts to the mods, so I don't think you should see this kind of thing.

Erm...yes? It's a perfectly valid point.
I'd also be reluctant to switch something which was anonymous when implemented and then turn off anonymity. If all future reps had a name by them (and everyone knew this) then fine, but including past ones seems unfair.
That actually happened on another forum I frequent. They had anonymous posting for months and everyone used to slag each other off (which was mildly amusing). Then they retrospectively displayed everyone's IPs (i.e. on posts made over the last months). There was a period of intense bitching (as everyone worked out who had said what about them) and then the forum died.

I think a lot of people are pos-repping just for the hell of it, but hardly anyone is neg-repping. Look how many green blobs everyone has already.
If the comments become visible, people will become less ready to neg-rep, for fear of retaliation from a bitter poster.

If JJ's considering fiddling with the reputation, could you perhaps change it so that the number of points : number of blobs is different?
Say, instead of a blob for every 100 points, do it something like:
50 points = 1 green
100 points = 2 green
250 points = 3 green
500 points = 4 green
750 points = 5 green
1000 points = 6 green
1500 points = 7 green
2000 points = 8 green
3000 points = 9 green
Or something similar - so not everyone has a gazillion green blobs?

It depends what you mean by 'this kind of thing'; in theory, where you've got a forum where this actually meant something, it's quite possible to think of a situation when this kind of thing matters. You can see why people may become annoyed with 'friends' if they report them to a mod, as they may feel that a quick PM to change it may have been more appropriate, but what the hey. I've neg repped Michael, and admitted it, I've negrepped Mr Manson. They don't despise me now any more so than they did before. Obviously, this is anecdotal evidence, but with the knowledge of the pointlessness of the system, how can any other state of affairs exist?
That actually brings me to another point; why shouldn't one be able to view the comments posted on other peoples posts?

Seeing as the mods can already see who reps them, they still get some neg reps sometime, I don't really see the problem.

Say something like this;
0 to -9999 1 Red blob
-10000 - 999999 2 Red blobs
This would ensure I dont have too many red dots after my name for a few months.

Well, yes. It depends. I don't think the reputation thing is totally meaningless though. Sure, it doesn't serve much of a purpose on a forum this size, but I still think it re-inforces some kind of good-posting ethic. Where I have received neg repping I always re-read my posts to see if I could have phrased better or if they were being unfair, etc. My problem with making it non-anonymous is that you probably wll find 10% of people do take it too seriously which then degrades the whole system and makes it meaningless for all.
