The only reason they ever were left alone to an extent is because is because if you hit them, they team with your enemies with the sole aim of stopping you winning.
They were also left alone because they had very few roids, so hitting them gave little returns. Additionally, with few roids, initing is cheap, and little income is lost even if you don't. When they finally were attacked, several weeks into the round, their low growth rate was already hampering their attacks.

It's clear there was enough experience in FOCKERS that they would've known this would happen. But until that time, they were a real military force that alliances had to take into account, even if FOCKERS themselves were never in the running for any kind of officially recognized victory.
